Develop and maintain a community-governed, open-source library of converters that transform laboratory instrument outputs into recognized open data standards, eliminating duplicated effort across the industry, advancing FAIR data, and accelerating AI/ML-enabled R&D.
The Challenge
As life science organizations generate increasing volumes of data and seek to apply AI and machine learning across R&D, ensuring that laboratory data are FAIR has become a critical requirement.
Lab instrument manufacturers proliferate data formats, which scientists sometimes further customize or configure at the bench. This diversity of data formats slows and even blocks the production of FAIR data and creates an industry-wide interoperability crisis in which various instruments and software systems cannot readily communicate with one another.
The consequences are significant:
- Data cannot be leveraged at scale for AI and analytics initiatives.
- IT and laboratory automation teams carry a disproportionate data wrangling and maintenance burden.
- Organizations largely addressing these challenges in isolation solve the same problems repeatedly across the industry, thereby wasting resources that could otherwise support scientific discovery.
The Solution
This project will establish a neutral, Pistoia Alliance-partnered open-source repository of tested and maintained converters that transform instrument outputs into common data standards. Working with Benchling, the Alliance will build on the already proven Allotropy repository rather than starting from scratch.
A steering committee of member organizations will govern the repository and prioritize target instruments and formats to ensure development effort is focused where it delivers the greatest industry value. Members of the Pistoia Alliance will be able to contribute converters and test data to the shared repository, and all contributions will undergo a standardized qualification process to ensure quality and reliability.
The project is structured as a multi-year initiative:
Year 1 (Initial Phase)
- Establish the repository, governance framework, testing processes, and steering committee.
- Define the prioritization approach for instruments and formats.
- Initiate the partnership with Benchling and identify coding partners.
Years 2–3 (Main Phase)
- Develop, test, qualify, and maintain converters as prioritized by the steering committee.
- Build toward a Pistoia Alliance-hosted long-term asset.
Targeted Outputs
Planned outputs of this project include:
- A neutral open-source repository of laboratory data converters, governed by the Pistoia Alliance in partnership with Benchling’s Allotropy project.
- A governance framework for the repository, covering contribution, review, quality rating, and prioritization processes.
- A standardized testing and qualification framework, including test data collection and quality categorization criteria.
- Developed and tested converters for priority instruments and formats as identified by the steering committee.
- Engagement with instrument vendors to encourage native support for open data formats.
- A long-term sustainability and maintenance plan, with a roadmap for the repository to transition to a fully Pistoia Alliance-hosted asset.
Why This Is Important and Why Now
Pharmaceutical companies are all solving the same problem independently: converting proprietary instrument data into usable formats, which results in duplicated cost, effort, and maintenance burden. By funding a shared library of tested and qualified open-source converters, sponsors replace multiple parallel investments with a single, high-leverage industry solution.
A strong technical foundation already exists in Benchling’s Allotropy repository, which currently supports over 35 instruments under the MIT license and is already attracting community contributions. The Pistoia Alliance is uniquely positioned to provide the neutral governance and industry coordination needed to scale this effort across the sector.
With committed interest already in place from leading pharma organizations and the partnership framework established, now is the right moment to move from idea to action. The long-term goal is for instrument vendors to ship native support for open formats. This project delivers practical, immediate value while laying the groundwork for that future state.
